What is the best free software to protect and secure external hard drives so that other people can't access the files?

Ummm... not sure I follow you. Are you talking about file shares? An external USB hard drive is basically just like an internal as far as file sharing is concerned. If you don't want anyone to access the drive, don't share it. If you need to share it with some people and not others and you have a pro version of Windows then setup permissions for your shares.

If you're talking about preventing someone from taking your external and plugging it into their own computer and reading it then you want to encrypt the drive. Truecrypt is free and just about the best drive encryption software there is: http://www.truecrypt.org/
