Will adding an eide card to a pci slot be totally seperate
from my onboard eide connectors? Will bootup shoe a third
master and slave eide?

yes assuming the BIOS on the card and the BIOS on the card are compatible. If the board and card are made within the last 4 years or so, you shouldn't have any problems.

i put a promise ata/66 in my mis 6163 pro and have 8 ide channels (4x master/slave) - i boot from the ata 66

Ummm... FYI, you actually had 4 channels with 8 devices. Big difference. 8 channels would allow 16 IDE devices.
