My monitor like shakes when it's on the desktop. it seems to go away when Internet explorer, either that or I just don't notice it. But it gives me a bad headache on desktop. It's weird never seen it before. Any ideas?

Got your refresh set to low? I get a headache whenever it's set to 60Hz or less, that's why I'm running at 85Hz right now. See if you can up it a bit and see if your headache goes away

Anything nearby that could be generating a magnetic field? Power supply transformer, flourescent desk light, etc.

other monitors nearby? With my dual monitor setups, alot i have to play around with the refresh rate so they dont interfere with each other

Ouch, at 60 you'll get a lot of flicker.
Control Panel->Display Properties->Settings->Advanced->Monitor
Set the refresh for at least 75Hz. 85 or 100 would be better if your monitor supports it.
