I'm adding a 2nd hdd to add a Linux system. I'll set it up as slave to the 1st hdd. What happens when I boot up for the first time? The new hdd will not yet have an OS. Will the first hdd just boot into windows?
These are the instructions that came with my Thermalright SLK-800 cooler:
Assembly:
The assembly gestalltet itself just as simply as with the standard Slk-800. after the foil of the base plate was removed and the processor core with thermal compound moistened, leaves one the 6-Punkt-Halteklammer in the base noses to engage. Subsequently, the radiator box is aligned centrically on the base. By means of slotted bolt turners finally the catch side of the fixing clip down pressed to these on the base engages. A strammer contact pressure develops, whereby a good waermeaufnahme is ensured. Although the additionally existing PU Schaumpads provides for a safe seat on the processor, the PC should very carefully be transported and/or the radiators before transport be developed.

You need to set the jumpers accordingly and let the bios detect it. Then it needs to be partitioned and formatted before it'll work, most hard drives come with a install floppy or cd that will do this very easily. If yours is oem just go to the hard drive makers website and to the support or download section and look for that software, which you'll extract to a floppy. Follow the directions at the site, or maybe even print them out.

Just keep the 2nd HDD as is. I understand it that you add the second HDD to an existing HDD which already has Windoze on it.
Leave it as is, windoze will boot as usual but won't see the other HDD.
Linux will allow you to setup the required partitions on the 2nd HDD or even allow to automatically setup the 2nd HDD.
